I was thinking if that chimney is installed a bit too low? On the upper levels of pit food becomes very black.

A lot of things cause your food to turn black, most of the time its lack of a proper draft causing creoste to build up, another is trying to cook using flames instead of a proper coal base. What type of smoke is leaving your cooker, is it thin blue or white/grey? Your exhaust location is not the problem. Your firebox is too small, and you may be lacking in fresh air intake. It looks like your exhaust 90° is smaller than your upright pipe, if so I would cut it loose and move the straight pipe up to the top using a plenum box.
