chimney location

Does the chimney location make much difference? I'm in the designing process of building a reverse flow smoker. Should the bottom of my chimney be located flush with the inside of the cooking chamber or would you want it to hang inside the chamber, say 4-6 inches so it holds the smoke and heat in longer before it exits?
